I've mainly done the conversions into 4WD Hiluxes/Surfs with two on the go at the moment and the majority of those are IFS so need the front sump to clear the front diff and it's mounts and these require the sump bowls to be notched to clear the steering, tho in my case that's an excuse to increase the oil capacity which aids in cooling and avoids any issues while you're off road. So in this case depending on the "Notch" you shouldn't loose too much capacity but the best advice here which is also something that I still do out of habit even after doing a few is to drop the steering out and trial fit the engine/box. This way you can make any adjustments needed to the engine mounts to get the engine in the right position and maintain the original driveline angles (For this reason I've always made my own engine mount brackets to suit each conversion). Then trial fit the steering to see just what needs to be done to the sump, this may add extra time/effort but is the best way for a good result.
Also with the exception of the 3 litre diesel to 1UZ and 3.0 V6 with the RN and LN models I've never moved the gearbox from it's standard location. Unlike the 4WDs which when you use the correct oil filter housing and filter due to the shape of the chassis and front suspension design of the 2WD models you can't avoid the remote mount filter.
Where in WA are you? We may have to talk as you have a part that I want and I have an item here which while I'd recommend stripping it for inspection as it has been sitting out the back of the house for a while in the weather would be a whole lot better for you behind the UZ than a G52 (read 2002 2WD Hilux W series box) which you can have in exchange for this one little part. I also have all of the factory engine wiring diagrams for the UZZ31 Soarer engines which you're welcome to a copy of.
You will also need an LS400 fan idler, you can get these from Veale autoparts for about $220 use a UZJ100 Landcruiser fan idler pulley with this (about $80 from Toyota) as this deletes the hydrofan pump, the stock ECU has no problems with this as on the Soarer the hydrofan runs its own separate module. The Soarer ECU like most UZ ECUs will happily run the engine with no auto there, just join the NSW wires hook up the reverse lamps and remove the rest of the wiring. Another tip is a V6 or 4Cyl petrol 4runner instrument cluster as this will take care of the Vehicle speed sensor.
