By Gen1 MR2 are you referring to an Mk2 SW20 MR2 with a Gen1 3SGE, or a Mk1 AW11 MR2 with 3SGE?
If it's an SW20, then it shouldn't have a Gen1 3SGE as they were ST162-only (in Aus at least), the SW20s ran GenIIs
Well i managed to kill the engine in my gen 1 mr2 on the weekend, has many tiny pieces of metal in the oil....
So I'm looking for a replacment, would like a 3sge beams or gen 3 3s, just wondering if anything major is involved in swapping these apart from the wiring and clutch/flywheel?
and if i can use the gen 1 3s ecu with the gen 3 motor?
Also if anyone could reccommend a good place to buy an engine?

I have a SW20 MR2 with the 1st gen 3SGE that was in a MR2.
would be 2nd gen of all 3SGEs though.

It's a Gen2 3SGE then, and should be referred to as such otherwise things will get very confusing, and possibly costly.

can't use gen2 ecu with gen3 3sge.
beams can be done but more costly. easier if you find a mr2 beams clip. you can do it with a fwd caldina/celica engine but you'll need to do a bit of part change over. this can add up as the parts will have to come from toyota new. head over to here if you want more beams into mr2 info.
gen3 came out in the bathurst version of the sw20 so u should be able to do that swap easily as well but you will have similar issues if you can't find a mr2 3s-ge.
wiring gen3 easier than gen4. regardless of either gen3/4 you can reuse your current gen2 flywheel. i'm running a gen2 3sge FW on my beams. box bolts right up (s54) so no dramas there.
with getting a fwd clip you will need to change mounts, cooling pipes and a few other things but i can't recall all the changes.
the only prob you'll have with fitting a gen3 motor will be the wiring as mentioned. if you can get around that then you'll be laughing.
also when referring to your sw20 the chassis is classed in revisions and the motor is in generation. here's the borad gist
rev1 89-dec91early"death suspension" and small brakes/rotors gen2 3s motor. rev 1 ecu
rev2 dec91- dec 93 susp revised to rear sub-frame and toe arms along with larger brakes, gen2 3s motor rev 2 ecu
rev3-5 dec 93-98.gen3 motors. (rev3-5 there was only cosmetic changes nothing mech or elec)
beams motor was in it's own class.
