? I have 4 wires that im fairly sure about, but I have three that went nowhere on both looms that I had.

    No no no...

    AFM WIRING

looking at the connector on the AFM itself, from left to right you have:

    E1-Fc-E2-Vb-Vc-Vs-THA

    E1 - earth for Fc
Fc - fuel control switch, turns on circuit opening relay (fuel pump relay)
    E2 - earth for AFM
Vb - to Vb pin on ecu
Vc - to Vc on ecu
Vs - to Vs on ecu
THA - air temp sensor, to THA on ecu.

well depends if that is the right way up for how the plug is plugged into the AFM.

If it is, then you have it correct

Dark blue plug looks like cold start injector, start will have a small spade terminal on the solenoid at the top.

    1. Not sure which wire you're referring to?

    2. Blue plug is the idle up valve.

    3. As mentioned there is a spade terminal on the starter solenoid.

In the first picture, its the black plug in the middle of the shot.

The idle up, where does that connect to? as I cant find it in the wiring diagram.

Aha, that would be the cold start. You can see the fuel line running into it.

I'm pretty sure it just needs +12v when the ignition is on.

As has been mentioned mate, the black plug is the cold start injector plug.

The blue plug is the auxiliiary air valve (it introduces extra air when the engine is cold) it just needs a +12V when the engine is running...so it can be run off the switched main relay line. I'll have to update the wiring diagram with this as well...

Here is an excerpt from the AutoShop 101 Toyota PDF's

As others have said there is a spade terminal on the starter motor, I've attached a picture to assist you mate.
