You will probably get best results by using the sensors and actuators that were on your original motor as they will plug straight into loom and be 100% compatible with the ECU that is in the car.

well apparently from what i've read, there are 2 versions of the 5mge. my 86 took a dump so i bought a donor car which was a late 84, early 85. swapped everything over and went to hook everything up when i noticed one of the main plugs near the intake manifold didn't match up near the fuse box.
i'm still stuck in the stone age without a digi cam so i'll try to explain as best as possible...
it is a large yellow round plug with about 4 wires. 2 black/red 1 black/yellow that loops itself in the same plug to have 2 different contact points, and 1 black/white.
i think that's it.. this is all from memory since i'm not with the car at the moment.
the donor engine which is '1 gen' has a smaller yellow plug coming from the main wire harness near the intake manifold with only 2 black/red wires. .
am i going to have to remove the engine harness from the original or is there a way around this???

are there any major differences with the 2 different engines?
Use your existing (original) loom.
Swap over any sensors to the new engine from the old engine that don't work with the old loom.

Oh, just remembered
You might not have a place to put the knock sensor on the new block.
So you'll get a check engine light when ever you drive.
If you have the full loom and ecu from the new engine, use all that (thats if you don't have a place for the knock sensor).
Just cut and solder plugs.
