Strange 7mgte miss or stumble

Hi all, I have recently upgraded my 7m with lex/550 to raise fuel cut a bit, it's in a Cressida with the auto trans which is not yet wired up to the trans ecu so I have to shift it manually, problem is when under boost (15lbs) in first gear it will die momentarily just after I shift into 2nd, almost like a hiccup but will pick up and keep going, it's not fuel cut as it will do it at any boost setting and I'm not throwing any codes at all! Could it be something to do with not having the auto wired up? Any help appreciated
