In this Did you mean the EA2 (round style plug near the fusebox ? ) as the IG1 connector is in the ECU area .... or so i thought?

With this, Did you mean leave the standard 3 pin plug (engine loom side) connected to alternator, then splice in the MA61's 3 seperate body loom alternator wires? can you explain a little better on what you mean....... I do understand there is MA61 Alternator 3 pin that runs with the AFM wiring on the body, and i do understand the 1JZ has its own , but what do you mean "join the following" ???
by join the following i basically mean chop off the ma61 3 wire alternator plug and join those three wires to the corresponding 3 from the EA2 1j plug...
the only catch is you need to make sure that from the EA2 plug the 3 alternator wires on the 1j loom go directly to the alternator...
I thing The IH1 plug under the dash, The B-W (pin 10) needs to be connected to the MA61's B-W fat wire off the dash loom, and the 2 x B-O (pin 9 , 14) need to be connected to a IGN 12v+ source for injectors/ignitor, Then there is the 2x B-R (pin 7 (fat) and pin 3) which according to this guide :

Are for pin7: COR #2 and pin3: FP REL & RESISTOR
this sounds about right however i have not played with ma61 before so cannot be 100% sure...
