Unfortunately, the difference in the ratios is from a difference in the layshaft gear ratio - all other gears have the same number of teeth so changing one pair wont change the ratios.

Is there any one done it before by swapping W55's 3rd gear into W58 gearbox? W55 seems a bit of rough and W58 is a bit on the taller side around 3rd gear ratio.
W55 3.566 - 2.056 - 1.384 - 1 - 0.850
W58 3.285 - 1.894 - 1.275 - 1 - 0.783
After the swap will be
W58 3.285 - 1.894 - 1.384 - 1 - 0.783

Looks like the gears on the mainshaft are the same ratios in both boxes with different ratio on the input shaft gears to give different end ratios (closer)
Jealousy is a curse
One problem i have come accross twice , once with a W box an another G box , is that toyota had different companys make the boxes over the years and a gear out of one sometimes wont fit another . Diffferent gear cuts .
