It's a good question.
Generally any time I change something that will have a serious effect on the performance and tune of the engine I'd like to get the car on the dyno to verify the setup before pushing it too hard.
In your situation if you're using the stock management and aren't playing around with fuel cut defenders I'd suggest you'll be fine. The stock management is fairly adaptable due to the use of an air flow meter and it is also quite conservatively tuned from the factory so I'd be surprised if you had many problems while staying inside the factory boost cut threshold.
Of course being a Gen2 3SGTE the boost cut is run off the factory map sensor which does nothing but run the boost guage and control boost cut. If you unplug that then you'll have no boost cut. If this is your plan then definately get the thing on the dyno to have the boost controller setup.
