any aftermarket ecu will work, call around some tune shops that you would take ya car to get tuned, and have a good rep. see what they like and have a good time tuning. they might cut you a deal, ecu+tune.
I have a 1JZ-GTE Auto, Twin Turbo JZX81 (1988-1992) in a MA61 Supra. I've ditched my faulty factory chipped ECU which came with the car due to excessive flooding fuel problems among others, and have decided to go Aftermarket. What would be the most appropriate aftermarket ECU for this engine.

^^ This. Adaptronic are excellent bang for buck, and I'm 100% happy with mine.
However, as fixeruperer suggests, it is no good having brand x ECU, when the tuner only knows brand z, y, w and v. Ask around your local tuners what they like, are familiar with etc.

+1 Adaptronic - I have the same setup as you. You will also need to change the ignitor if you go with the Adaptronic.
*edit: I have a manual - not auto.
