You can get codes out of the newer vehicles manually you need to go to the dlc3 connector and bridge out TC and CG pins.
I think it is pin number 9 and 14 but i will check tomorrow to confirm.

To update I did manage to get rid of all the check engine light codes (used resistors and bulbs to simulate the auto)... but the engine still didn't perform well. It seemed to speed cut at a very low speed with the speed sensor hooked up, and pull timing with the speed sensor disconnected...
I do wonder in hindsight if it was something to do with the traction control system... alas I can't look into it as I've pulled the ECU out to put an Adaptronic in

actually they are numbers 4 and 13
The list was helpful for me as well as I am manualising a 1JZ auto from a JZS171
The absence of the line pressure solenoid gives a code number 77 but i did not realise it did not make the MIL blink so I was able to get rid of the 2 injectors I was using as a dummy load . 10 ohm resistors were enough for the other codes I got
