It means the user who gave you rep doesn't have rep power (ie below 10) and thus his/her rep doesn't count.
Under "Latest Reputation Received" in my UserCP, there is a little green box to the LHS of the name of the thread I received rep for. The very last rep I received however has a little black box. What does this mean? I cant find it in the FAQ or any threads in the membership section. Incidently, my reputation level still has not changed (to my knowledge). Thanks.

Bleh, another thing I missed....
Rep points are based on the current rep of the person giving them to you. If their reputation changes (for better or worse) the value of the points that have already been given to you does not, however they can give rep to you again after giving it to 15 other people and the new instance will be at the reputation level that they currently have.
