You sure you havn't got the 2 signal mixed up?
Yellow wire on the dizzy is Sync
Red wire on the dizzy is Ref
Although, with mine, i do not use the yellow wire, but use the Green wire as a Sync/home.
this is giving me unusual trouble
im using 3 coils in waste and 3 pairs of injectors
the 1gg has essentiallty the same signals as the 1jz which this ecu was running perfectly.... ie 24 crank pulses and one sync puls per complete cycle ( i know its all in the dizzy but its efectively this )
ive hade a scope on the signals and they are fine looking wave forms
it seems to see both the triggers ok but i cant get it to fire any of the drivers more than number 1 ig and number 1 inj, each cycle
i can get it to fire them all quite nicely with single pulse settings but the firing order would be quite random..... it just wont do it constantly on the puls/sync setting

im not new to wiring....
yes i have the right wires that was the first thing i checked and tried both green and yellow for the sync
its looking like too weak a signal from the sender maybe, its a series 1 engine thats been sitting for a long time

something to note for anyone else running an aftermarket ecu on a 1gg
it was the trigger voltage too low as i thought so i had to close up the gap between the sender and the star wheel
standard the gap is about 015" - 020" but on advice from an expert i closed it right down to less than 002" and it now works fine

BUT, in the future, don't be at ALL surprised IF at higher rpm it all goes to shit.
I"ve had exactly the same problem, and the gaps were closed up and it all apparently fixed itself, until like 5,6000 rpm.
Then it went shit again
Best bet is to get the insides replaced with ford or chrysler. (dare I say)

runs VERY strong all the way to 7500 rev limit .... yeeeha!!

Would another option be to use the wolf signal conditioning box and leave the gap standard?
