Default Celica 5speed steel case, no 2nd or 4th????

I have a steel case celica 5 speed bolted to a 4m. I removed both the engine and gearbox from an MX13 Corona and I have put it into my MS65 Crown. When I did the swap I had to remove the extension housing so that I could change the coupling on the selector shaft. When it came out of the corona the shifter was too far back so I was able to use the coupling and top cover plate off my 4 speed. I took care when I put the extension housing back on to make sure that the selector shaft was alligned with the other shafts (not sure of correct terminology). Before I put the gearbox back in the car I fitted the shifter to make sure it grabbed all 5 gears and reverse, which it seemed to no problem. It did feel though the bottom gears (2nd 4th Rev) were not quite engaging properly.

When I put it all back together and took it out for a test drive I was able to back it out of the driveway no problem. Though I couldn't engage 2nd or 4th. I thought maybe the coupling that the shifter sits in wasn't exactly center and as I had a spare shifter I tried grinding the locator half ball thing to create some more clearance. As I change into second or 4th it just grinds as if the clutch isn't in all the way or the shifter is only half way in. The thing that confuses me is that I removed the shifter and located the selector shaft into second and tried to take off. There was no grinding but there was no drive either, its as if it was in neutral.

When the engine and gear box were in the corona it ran, though due to having no steering box I only ever put it in first or reverse to move it around. The guy I bought it off said it was all good and I have no reason not to believe him. Is there something I could stuffed up when putting the extension housing back on??? Also has a brand new heavy duty clutch.

Any advise would be greatly appreciated.

It will be the shift forks.
You would have accidently knocked them as you've already suggested.
