I've read that you can run a liteace diesel starter with the 2S bellhousing. Have to get one for mine, as the 4AGE starter (which fits) is lacking the HP to deal with a fresh 3SGE.
Measure the diameter of the flywheel you are using and post that up and I'll compare it to the 4y fly I have as I suspect you have the same issue that I have in that the 3s fly ( in my case 3sgte fly) is larger in diameter by 10mm which is why the starter wont engage/fit.

i am fitting a Altessa BEAMS 3G into a RA40 that already has a SA63 x-member.
the 4Y bellhousing is a crappy fit all-round. 3 major bolts dont align and I will modify the bellhousing by TIG welding in new bosses that will let it line up properly. The "good" thing is the 2 main alignment dowels are correct.
The bellhousing clears a TRD flywheel which has the same diameter ring gear as the "normal" Altessa flywheel.
The input shaft of the W58 only just fits into the flywhgeel spigot bearing. I will tap it backwards slightly for a better engagement
The starter is not yet sorted. A 4Y one might be OK.
I just machined down the larger flywheel to suit the ring gear size of the y system, which gives you a weight reduction from the outer edge and correct starter engagement after you tap on the Y flywheels ring gear. You need to buy the Y motor bellhousing, flywheel and starter as a set from one vehicle and just fit that size ring gear on and use the matched starter. Worst case a washer or two to space it back. this is what I did to adapt 2az to y belhhousing so the S would work much the same way.
When I did my first beams, we used a trd flywheel, ended up with a 22r starter on a real simple spacer bracket
