In particular the AFM connector, would be the same for the 3S-GE, meaning the Vc and Vs pins are in the same position ?

Trust me it is right.
All of the vane type AFM's toyota use have the same pinout with the only exeption being the later one's having an extra E2 but that will not be an worrie for you.
Just do it.

Ok, can someone also confirm that the Voltage ranges from 0-5V or 0-12V with 5/12V being the Output at Full load ? Or is it backwards ?

5 volts down to 0 volt. lower voltage = higher load
