Although i have a gen 2 3S-GE sitting in my garage, I haven't actually checked if it has a knock sensor or not. I would say that it doesn't, but my word isn't gospel. If you run higher compression, provided it doesn't ping then you might get a tiny tiny percentage of performance increase (noting of course, that your cam timing will be slightly out).

Also I doubt that you will be able to take much off the head, as the valves usually run quite close to the edges of the combustion chamber roof. I'd take some metal off the block instead.

It would probably run fine as long as you used the same TB, and kept most of the vacuum hoses in a relatively similar position - which shouldn't be too hard on the intake manifold design for the gen 2 3SGE.

Running carbies would probably be more hassle than it's worth, you would have to set up a different ignition system to suit. Plus carbies are always a pain to balance, and you'd need a custom intake manifold, and a custom throttle linkage (not cheap!).

    FYI gen2 & gen3 3SGE/GTE engines came with knock sensors, gen1's didn't.
